I just tested in a fresh multi-tool with no weapon installed. I put in scatter blaster and a few sentinel upgrades but they didn't increase the damage potential of the weapon. Then I reloaded my save, put a boltcaster into it and added the sentinel upgrades and they did increase the damage potential.
